Okrand has said it was a confluence of having used capitals in the script for ST: III to aid the actors in pronunciation, and a desire to give the orthography a distinctive and unique appearance. Personally, I've come to detest the use of capitals, mainly because of Klingon orthography.

In ITA (Initial Teaching Alphabet) whenever there’s a digraph one of its letters is capitalized.
I always thought that’s what Okrand was trying to do with romanized tlhIngan.
